Finding the legendary blade
With all three pendants in tow Link can go out to find the blade Sahasrahla requested him to find. As marked on the map we need to go to the Lost Woods in the north western corner of Hyrule. To get there go west from the Tower of Hera, climb down the stairs, and enter the hole with the sign in front of it.
Go through two dark cavern sections filled with several pots and a few Keese to reach the exit to the light.
Go north from here and enter the woods near the two Lumberjacks. In the Woods you can find several fake swords placed here by the thieves or so I heard. Anyway follow the northern wall all the way to the most NW corner (which should be easy). You need to go through four vertical logs on your way. Enter the wooden log here and walk up to the pedestal of the Master Sword. Read the inscription with the Book of Mudora if you like.
Ascend the pedestal from behind, hold the three pendants aloft and pull the sword from its placement. Your strength has now doubled as the Master Sword does twice as much damage as your uncle's blade did. And if your heart meter is completely filled Link can shot beams from the tip of his sword to attack distant enemies!
After receiving a short message from Sahasrahla you can leave this area. Go down the wooden log again and Link also get's a message from Zelda too. Something terrible is going on and she requests that you return to the Sanctuary immediately! Even though she makes this request you might want to get the Ether Medallion first, as you need it later on in the game, anyway. See the Missing Links section on how to get it.
Go back to the sanctuary to find the clerc in distress. He tells you that you are just a second too late from preventing the soldiers to abduct Zelda. She's taken back to Agahnim. After his dire request to save her he dies...
Return to Hyrule Castle
As the title says you need to go back to the castle. Once you arrive there go inside, up one floor and outside again. Here's the electrical barrier we came across in the very beginning. This time Link is holding the Master Sword and so he can break the seal and enter the tower! Prepare for a small mini-dungeon.

2F
Enter the tower and go up the first room. In the back you'll meet two golden Ball 'n Chain Troopers which each take 5 hits with the Master Sword to defeat. Use the Boomerang to stun them or the Beam Attack (provided that your Heart Meter is full). In the chamber to the right take out both Elite Knights to reveal a chest with a small key inside. Use it to unlock the stairway to the north.
3F
The rooms on this and the next floor are dark so watch your step. Right after ascending Link is attacked by another Elite Knight take him out and don't forget to eliminate the Patra (bat with one big eye) hiding on the central statue. Again, the boomerang makes your life easy. The room to the left has 4 Patras and 3 ordinary blue soldiers. If you get stuck just ignite a torch or look at the map I made as shown above to find the easiest path through this mini-maze. You need the small key from the chest to the left to reach the eastern room here. In case you wish to retrace your steps push the block in the SW corner to the left (or use the Mirror).
Two more Elite Knights barge in on you. Again use the Beam attack and Boomerang to get through. You should have all your hearts remaining if you followed the tactics as mentioned above.
4F
This level has a few blue Soldiers and Archers. Just dispose of them as usual and head up to floor number 5. Just make sure not to get hit by an arrow coming from somewhere in the dark. Also the left Archer in the third room holds the key to the exit of this floor.5F
Two Trident Knights await you here (and 2 more Patras on the statue in the center). Same method here to defeat them and don't forget to read the telepathic tile for a hint. The next two rooms are easy as pie. Just paralyze your enemies with the same weapons as in the previous cases and collect all of the goodies from under the bottles.
The fourth room is more of a challenge with a Trident Knight, Elite Knight and a Golden Ball 'n Chain Trooper. First take out the guy with the morning star as he is the most lethal of the pack. Afterwards the other two should fall fairly easy. You can just run towards the stairs too as there is no need to kill them.
6F
Almost there as this is the last floor before the boss, but first move the left statue out of the way in order to get out of your entrapment. Don't forget that the two Archer are going to home in on you by now so get ready to dodge (or deflect) some arrows. The last obstacle is a room with very tight bounds. Hit both of the blue soldiers to make them drop down into the gap. Walk up the stairs reach out to the final floor.
7F
If you played any of the other Zelda games you might recognize this song that is playing in the background. If not then you hear that some evil is very near... Enter the room at the top and confront Agahnim, but wait is that Zelda? She's been put to sleep by the wizard and he just demonstrates how he teleporter our beloved princess to the Dark World. Then he leaves the room with a stroboscopic effect to the north. It's easy to deduce that he's hidden behind the center curtain!
Boss: Agahnim
After a short welcome word Agahnim begins the battle. He has three main attacks and teleports randomly through the room. As Sahasrahla told you, you cannot beat Agahnim by putting the Master Sword in his fleshas it will simply bounce off. Instead you need to reflect his projectiles back to him. This can be done by slashing your sword (or the bug Catching Net as shown below) against the orb of energy the moment it is about to hit you. Do it so it bumps back into Agahnim.
The other two attacks consist of Agahnim throwing either four little blue sparks at you which you must deflect or else they split up and fly across the room. The third attack can only occur when Agahnim is in the top center part of the room. He raises his arms as usual and shoots some electrical beams. Stand on either the left/right side of the room to remain clear. Also while doing this attack Agahim will always face south (this is how you can seperate it from the other two).
After rebouding five of his own orbs into him Agahnim admits his defeat in this battle, but the war ain't over yet. He then teleports you to his own dark world.
Exploring Dark Hyrule
You stand tall atop a huge pyramid and Sahasrahla manages to contact you via telepathy (if you're still a bunny now, you MUST get the Moon Pearl from the Tower of Hera in the Light World so use the Magic Mirror to return). He tells you a story about how this was supposed to be the Golden Land before Agahnim turned it dark. By breaking the seal of the 7 wise men and sending the 7 maidens who are connected to the wise men via their bloodline into the Dark World. It is your goal to save all seven of them in order to save the Light World (Hyrule). He marks the location of first maiden who is trapped in dungeon. Your first goal is reaching out to the Palace of Darkness.
Time to explore this twisted world and find out about its secrets. First of all notice that the enemies in this world are much stronger than their Light World counterparts. Hinoxes (the cycloptic bomb throwers) require 6 to 8 slashes with the Master Sword in order to be beaten, but bombs are more effective. Most monsters however also drop a greater reward for beating them. Let's take a look at the map:
The Crystal mark appears right were the Eastern Palace was in the Light World so we're heading that way. The path towards the palace is pretty straightforward and should not be that hard to follow. But before going to the palace you may want to use the Magic Mirror in order to return to the Light World to complete some of the new Missing Links. Anyway, there's a Piece of Heart on the right edge of the Pyramid.
Another general remark to make is that whenever you may want to go from the Light world to the Dark world is that each time you pass the main gate of Hyrule Castle you'll be warped to the Pyramid of Power. Sometimes this goes faster than walking back to the location of where you used the Magic Mirror.
After completing some of the side quests marked at the bottom head for the Palace of Darkness to the east. Make sure to have at least 110 Rupees on you or else it is impossible to enter the dungeon! With the said money in your wallet go to the area where the Palace is, which should be easy. There are even signposts marking the way. Once you're in the area of the Palace follow the arrows marked on the floor like these:
Follow the branch to the left and walk towards the upper left corner of the area. Then go down and enter the big covered area as shown here.
Finding the path here is not that hard. Keep following the lower wall and eventually Link reaches the end, but he's not alone anymore. A little blue monkey has started to follow him. The monkey says that its name is Kiki and requests 10 Rupees from you so he follows you around. Oblige to the offer (you still need the other 100 soon enough) and continue on to the palace.
At the entrance of the palace you quickly realize that the thing is blocked. Kiki comes into play again. He/she wants to trade 100 Rupees in return for opening the gate. Give the little swindler its money and watch the animation.
Now Link can enter the very first Dark World palace. Hopefully prepared as this dungeon is pretty hard compared to the earlier ones.

2 Game Hints
Near the Faerie Pond #11 there are two other caves to be found. One is directly next to it, enter, and talk to the hand in the back. If you can spare some money give him the 20 Rupees he asks for (you need 110 Rupees to enter the Dark Palace). He then tells you about the thief who was a master at the art of lockpicking, but now we resides quietly near the entrance of the Desert of Mystery as a middle-aged man. You do not yet know what use this guy could be, but indeed this lockpicker will be helpful in the future. The other cave can be found by lifting the large rock to the south of the Faerie Pond #11. Inside you have to walk over a series of spikes, but there are hearts on both sides so don't worry. At the end the telepathic tile tells you that when you kill an frozen enemy using the Magic Hammer you often get a Magic Vial as a reward, which might be what you need. A helpful little tip it is.
Tale of the Triforce
Enter the little temple near the Palace of Darkness to find a strange tree like resident. He says that you are too late to claim the golden power as it only obeys to the one who is the first to claim it. Furthermore he tells that in order to restore the golden land to normal someone must defeat the one who created this world in the first place. This should also bring the bush-man back to his original form. Notice his last words... He is the first person in the game to call the "Golden Power" by its official name: "The Triforce". Also bomb the northern wall if you need some recovery hearts.
The Dashing Adventures - Continued
You may have noticed that many enemies in the Light World have been relocated or replaced by stronger adversaries every since you defeated Agahnim. Not only your enemies got an update, but most of the item that could be found within trees or rupees that could be pulled from objects no longer work (most of them).Instead they have been renewed. Here's a set of new locations for all of them, which are within your reach. The two Red Rupees near the Flute Boy to the west of your home makes a very good supply of infinite wealth (note: on the GBA version these Rupees can only be claimed once).
